Immortal horses will still lose energy as they perform tasks. They can even lose health as well. The only thing the Philosopher's Stone does is prevent the horse from dying. So even if the health, energy and morale all hit zero, the horse will not die.

I worded my initial question wrong. I meant to say my horse with a Philosopher's Stone was losing health like an aging non-immortal horse, not energy. After a few days the problem corrected itself, so I'm thinking it may have been a glitch. Thanks for your help!
